Melanotan-1 vs Melanotan-2: Selectivity and Receptors Compared

The names suggest a compound and its sequel. In fact one is MC1R selective and an approved medicine, the other binds half the melanocortin family.

17min read19sections

Two peptides, both derived from the same hormone, both studied for the same pigmentation pathway. One is a linear chain of 13 amino acids. The other is a ring of seven. That single structural difference — linear versus cyclic — produces two compounds that behave so differently they are not interchangeable research tools.

Melanotan 1 goes after one receptor with precision. Melanotan 2 activates at least four. Depending on the experiment, either fact can be the advantage.

The deeper point is about drug design. Both compounds began as attempts to fix the same problem in the same parent molecule, and the two solutions diverged so completely that they now answer different questions. Both are supplied as research compounds for laboratory use only, and neither is a medicine or a product for human consumption.

The Hormone Neither Compound Could Simply Copy

Alpha-melanocyte-stimulating hormone — α-MSH — is a 13-amino-acid peptide that binds melanocortin receptors and triggers, among other things, the production of melanin in melanocytes.

As a research tool it has a fatal flaw: it is destroyed almost immediately. Circulating enzymes degrade native α-MSH within minutes. Whatever the molecule does, it does not do it for long enough to study conveniently.

That is the problem both Melanotan compounds were built to solve, and the solutions reveal two quite different philosophies.

The Discovery That Started in Arizona

Both compounds trace back to a single research programme at the University of Arizona in the 1980s, and the origin story explains why they exist at all.

The work began with a straightforward question about melanogenesis. If α-MSH drives melanin production, could a stable analogue be developed that did the same thing reliably? The obstacle was the one described above: native α-MSH survives minutes in circulation, making it useless as a sustained research tool and impossible as a therapeutic.

The team systematically modified the sequence, testing which substitutions preserved receptor binding while resisting degradation. The norleucine and D-phenylalanine changes emerged from that work, and the resulting compound — Melanotan 1 — proved dramatically more durable than its parent while retaining the selectivity that made it interesting.

Melanotan 2 came from asking a different question: how much of the sequence is actually necessary? Rather than protecting all thirteen residues, the cyclisation approach identified the minimal binding region and constrained it. Seven residues, closed into a ring, delivered activity that exceeded the full-length parent at MC1R.

That is a genuinely instructive result. The extra six residues in the native hormone are not doing nothing — they contribute to selectivity. Remove them and you gain potency while losing discrimination between receptor subtypes. The trade-off visible between these two compounds today is a direct consequence of that structural decision made decades ago.

Melanotan 1: Reinforcing the Original

Melanotan 1, known formally as afamelanotide and structurally as [Nle4, D-Phe7]-α-MSH, keeps the full 13-residue backbone of the parent hormone and makes two targeted substitutions.

Position 4: norleucine replaces methionine. Methionine is among the most oxidation-prone amino acids. Swapping it for norleucine — chemically similar, but without the vulnerable sulfur atom — removes that weakness entirely. The peptide becomes markedly more stable both in storage and in solution.

Position 7: D-phenylalanine replaces L-phenylalanine. This is the more consequential change. Naturally occurring amino acids are almost universally in the L configuration, and proteolytic enzymes evolved to recognise and cleave L-form sequences. Introducing a D-amino acid presents those enzymes with a substrate they handle poorly. The result is a peptide that resists degradation dramatically better than its parent.

The molecule weighs approximately 1,646 Da and carries CAS number 75921-69-6. Critically, it remains highly selective for the MC1 receptor — the subtype expressed on melanocytes and directly responsible for melanogenesis.

The compound that became an approved medicine

Afamelanotide has a distinction that sets it apart from almost every other peptide in research use: it progressed through full clinical development and became a licensed medicine.

Marketed as SCENESSE, it received European Medicines Agency approval in 2014 and FDA approval in October 2019, indicated for the prevention of phototoxicity in adults with erythropoietic protoporphyria — a rare inherited condition in which sunlight exposure causes severe pain. It is delivered as a subcutaneous implant rather than an injection.

That regulatory history matters for a specific reason. It means the MC1R-selective mechanism has been characterised to pharmaceutical standard rather than inferred from preclinical work alone. For researchers, that is an unusually solid foundation.

Melanotan 2: Rebuilding From Scratch

Melanotan 2 took the opposite approach. Rather than reinforcing the full sequence, it stripped it down and closed it into a ring.

The result is a cyclic lactam heptapeptide of approximately 1,024 Da — around 600 Da lighter than Melanotan 1 and six residues shorter. The cyclisation forms a covalent bridge that locks the molecule into a fixed three-dimensional conformation.

That constraint does two things. It confers substantially greater enzymatic resistance than a linear chain, because proteases struggle to access a ring. And it fixes the binding surface in a shape that engages melanocortin receptors more broadly.

Melanotan 2 binds across MC1R, MC3R, MC4R and MC5R, with varying affinity at each. It shows higher potency at MC1R than Melanotan 1 does, while simultaneously activating three additional receptor subtypes.

Why Four Receptors Is Not Simply Better Than One

Here is where the comparison stops being a contest.

The melanocortin receptor family has five members, and they do entirely different jobs.

MC1R sits on melanocytes and drives melanogenesis — the eumelanin-to-pheomelanin switch that determines pigmentation. It also appears on macrophages, where it has an established role in inflammatory signalling, and MC1R mRNA has been detected in normal brain tissue.

MC2R is the ACTH receptor, expressed in the adrenal gland. Notably, it does not bind MSH peptides at all — it is the outlier in the family.

MC3R and MC4R are expressed primarily in the hypothalamus, midbrain and brainstem. MC4R in particular is ubiquitous in the brain and central to energy homeostasis and autonomic signalling.

MC5R appears across a wide distribution of peripheral tissues and shows the same potency order for MSH peptides as MC1R, though at much lower affinity.

Now the experimental implication. If you are studying melanogenesis specifically — the pigmentation pathway, eumelanin switching, or MC1R-mediated immune signalling — a compound that also activates MC3R, MC4R and MC5R introduces confounding variables. Any effect you observe might originate at any of four receptors.

Melanotan 1’s selectivity is therefore not a limitation. It is the entire point. It allows observed effects to be attributed to MC1R activation with confidence, which is why MC1R-focused research has favoured it.

Conversely, if the research question concerns melanocortin system activation broadly, or targets MC4R-mediated central pathways specifically, Melanotan 1’s selectivity becomes the limitation and Melanotan 2’s breadth becomes necessary.

Linear Versus Cyclic: What the Structure Actually Changes

The structural difference propagates into almost every practical characteristic.

Enzymatic stability

A cyclic peptide is inherently harder for proteases to attack. There are no free termini to begin degradation from, and the constrained conformation limits how the molecule can fit into an enzyme’s active site. Melanotan 2’s ring structure gives it greater enzymatic resistance than Melanotan 1’s linear chain, even though Melanotan 1 carries its own protective substitutions.

Conformational freedom

A linear peptide samples many conformations in solution. A cyclic one is locked into few. This affects receptor binding directly: the constrained molecule presents a consistent binding surface, which contributes to its broader receptor engagement — the fixed shape happens to fit multiple receptor subtypes reasonably well, whereas a flexible chain can adapt to one optimally.

Analytical behaviour

The two compounds behave differently on HPLC. The 600 Da mass difference is substantial, and the linear and cyclic forms elute differently under reversed-phase conditions. In mass spectrometry, cyclisation produces a mass shift relative to the equivalent linear sequence, since forming the lactam bridge eliminates a water molecule.

For batch verification this is useful. Incomplete cyclisation during synthesis leaves linear material with a mass 18 Da higher than the cyclic product, which mass spectrometry detects readily.

Storage implications

Melanotan 1’s norleucine substitution removes its principal oxidation liability, making it more robust in storage than the native sequence. Melanotan 2’s cyclic structure provides general resistance to hydrolysis.

Both are more stable than α-MSH by a wide margin. Both should still be stored lyophilised at −20°C, protected from light, with reconstituted solution kept refrigerated and used inside a defined window.

Receptor Desensitisation: The Variable Both Share

One phenomenon affects both compounds and deserves attention in any extended study design.

Prolonged exposure to melanocortin receptor agonists can reduce receptor sensitivity over time — a general feature of G-protein-coupled receptor pharmacology rather than anything specific to these molecules. Continuous stimulation triggers receptor internalisation and downregulation, and the observed response to a given concentration diminishes.

For research design this matters considerably. Long-duration protocols may show declining effect that reflects receptor adaptation rather than compound degradation, and distinguishing the two requires deliberate controls. Verifying compound integrity by HPLC at intervals separates a stability problem from a pharmacological one.

How Melanogenesis Actually Works

Understanding what MC1R activation does downstream makes the selectivity argument concrete rather than abstract.

Melanocytes produce two distinct pigments. Eumelanin is the dark brown-black pigment that absorbs ultraviolet radiation effectively. Pheomelanin is the red-yellow pigment, and it is considerably less protective — under UV exposure it can generate reactive oxygen species rather than absorbing energy harmlessly.

The ratio between them is not fixed. It is regulated, and MC1R is the switch.

When α-MSH binds MC1R, the receptor couples to a G-protein that activates adenylyl cyclase, raising intracellular cyclic AMP. That signal activates protein kinase A, which in turn activates the transcription factor MITF — microphthalmia-associated transcription factor. MITF drives expression of the enzymes required for eumelanin synthesis, principally tyrosinase.

The net effect is a shift in the eumelanin-to-pheomelanin ratio toward eumelanin. More UV-absorbing pigment, less of the pro-oxidant kind.

This is why MC1R variants matter in human genetics. Loss-of-function MC1R variants — common in red-haired, fair-skinned populations — produce a pigmentation profile weighted toward pheomelanin, which correlates with reduced UV protection.

For research design, the practical consequence is that MC1R effects are measurable through a well-defined cascade: cAMP levels, MITF expression, tyrosinase activity and eventually pigment ratio. A compound that activates only MC1R allows each step in that chain to be attributed cleanly. A compound that also engages MC3R, MC4R and MC5R does not, because those receptors couple to overlapping second messenger systems.

Where PT-141 Fits

A third compound belongs in this conversation because it descends directly from Melanotan 2.

PT-141, known as bremelanotide, is a metabolite of Melanotan 2 — the product of removing the C-terminal amide group. That modification shifts its receptor profile, reducing MC1R activity relative to its parent while retaining MC4R engagement.

The result is a compound with substantially less pigmentation-related activity and correspondingly more central melanocortin activity. For researchers, the three compounds form a useful gradient: Melanotan 1 at the MC1R-selective end, PT-141 weighted toward MC4R, and Melanotan 2 spanning both.

Choosing Between Them

The decision follows from the research question rather than from any general ranking.

Melanotan 1 is the appropriate tool where MC1R-selective activation is required: melanogenesis studies, eumelanin-to-pheomelanin switching, MC1R-mediated immune signalling, or any protocol where attributing an effect to a single receptor subtype matters. Its clinical development history also means its pharmacology is unusually well characterised.

Melanotan 2 is the appropriate tool where broader melanocortin engagement is wanted, where MC4R-mediated central pathways are the target, or where higher MC1R potency is needed and additional receptor activity is acceptable.

Framed simply: Melanotan 1 is the precision instrument, Melanotan 2 the broad one. Neither is superior in the abstract.

Practical Notes on Working With Both

A few points that come up repeatedly when these compounds are used side by side in comparative work.

Concentration matching is not potency matching. Because Melanotan 2 is roughly 600 Da lighter, equal masses contain unequal numbers of molecules. A 1mg quantity of Melanotan 2 contains substantially more molecules than 1mg of Melanotan 1. For comparative receptor work, molar concentration is the meaningful basis, and working from mass alone introduces a systematic offset of around 60%.

Solubility differs. The cyclic structure and shorter chain give Melanotan 2 different solubility behaviour from the linear, longer Melanotan 1. Both reconstitute readily in bacteriostatic water, but expect them to behave differently in other solvent systems.

Light protection matters more than usual. Both compounds are studied in pigmentation contexts, which means the experimental system itself often involves controlled light exposure. Keeping stock solutions protected from ambient light prevents degradation from confounding the deliberate exposure being studied.

Controls for desensitisation. In extended protocols, include timepoints that distinguish receptor downregulation from compound degradation. Re-analysing stored solution by HPLC at the end of a study separates the two explanations cleanly.

Several other compounds intersect with melanocortin research or are commonly studied alongside these two.

Melanotan 1 and Melanotan 2 are both available as research-grade material, as is PT-141.

Skin and tissue research. GHK-Cu and AHK-Cu are copper-binding tripeptides studied in skin and matrix remodelling contexts, approaching dermal research from an entirely different mechanism. SNAP-8 works on a third pathway again. The GLOW blend combines several of these, and the skin and cellular research bundle groups them for comparative work.

Inflammatory signalling. Since MC1R appears on macrophages and has an established inflammatory role, compounds such as KPV — itself a fragment of α-MSH — and Thymosin Alpha-1 are often studied in adjacent contexts. KPV is a particularly direct relative: it is the C-terminal tripeptide of the same parent hormone both Melanotan compounds derive from.

Antioxidant and protective compounds. Glutathione and SS-31 appear in studies concerned with oxidative stress, which intersects with pigmentation research through UV-induced damage pathways.

Neuropeptides. Where MC4R-mediated central signalling is the interest, Semax and Selank are studied in overlapping central nervous system contexts, though through unrelated mechanisms.

Why Purity Verification Matters Here Specifically

Both compounds present analytical challenges that make batch-specific verification more than a formality.

For Melanotan 1, the two substitutions that define the molecule are precisely what analysis must confirm. A synthesis that incorporated methionine instead of norleucine at position 4 would produce a peptide close in mass but with the oxidation vulnerability the design exists to remove. More subtly, incorporating L-phenylalanine rather than D-phenylalanine at position 7 produces a molecule of identical mass — mass spectrometry alone cannot distinguish them. Chromatographic separation is what catches it.

For Melanotan 2, the critical question is whether cyclisation completed. Incompletely cyclised material retains the correct residues in the correct order but lacks the ring that defines the compound’s behaviour. The 18 Da mass difference makes this detectable by mass spectrometry, provided the analysis is actually performed.

This is why every batch Crown Peptides supplies carries its own certificate rather than a figure carried forward from an earlier run. Purity is measured by high-performance liquid chromatography, which separates the target compound from related substances and reports the main peak as a proportion of total peak area. Identity is confirmed independently by mass spectrometry, measuring molecular weight directly.

Neither test substitutes for the other, and the racemisation example above shows exactly why: a sample can pass mass spectrometry cleanly and still contain the wrong stereoisomer.

The batch number on the vial matches the batch number on the certificate. You can read any published certificate through the lab reports library, or scan the QR code on the vial to open that batch’s report directly. Guidance on reading the document is in the certificate of analysis guide.

Reading a Melanocortin Certificate

Certificates for these two compounds should be read with their specific failure modes in mind, and a few figures deserve particular attention.

Molecular weight. For Melanotan 1, expect approximately 1,646 Da. For Melanotan 2, approximately 1,024 Da. A Melanotan 2 result reading roughly 18 Da higher than expected suggests incomplete cyclisation — the linear precursor retains the water molecule that ring formation eliminates.

Purity by HPLC. For analytical work, ≥98% is the standard worth holding to. The chromatogram matters as much as the number: a single clean dominant peak indicates well-controlled synthesis, whereas a cluster of small peaks adjacent to the main one often indicates deletion sequences or stereochemical impurities.

Retention time. Cyclic and linear peptides of similar composition elute differently under reversed-phase conditions, since the constrained cyclic structure presents a different hydrophobic surface. Comparing retention against a reference standard is a useful secondary confirmation of cyclisation.

Appearance. Both compounds should present as a white to off-white lyophilised cake. Yellowing suggests oxidation — relevant for Melanotan 1 in particular, since the norleucine substitution removes the most vulnerable residue but not every oxidation-sensitive site.

Handling and Storage

Both compounds are supplied lyophilised and should be held at −20°C for long-term storage, protected from light. Melanotan 2’s ring structure and Melanotan 1’s norleucine substitution both improve stability relative to native α-MSH, but neither makes the compounds indifferent to conditions.

Bring vials to room temperature before breaking the seal — opening a cold vial into humid air condenses moisture directly onto the lyophilised cake, and peptides absorb it readily.

Reconstitute by directing the diluent down the vial wall rather than onto the cake, then swirl gently. Never shake: foaming creates an air-liquid interface where peptides preferentially denature.

Reconstituted solution should be refrigerated and used within a defined window, typically one to two weeks. Where material must be frozen, aliquot into single-use volumes first — freeze-thaw cycling is among the most damaging things that can happen to a peptide in solution.

The peptide calculator handles reconstitution arithmetic, and full guidance is set out in the storage information guide.

Frequently Asked Questions

What is the main difference between Melanotan 1 and Melanotan 2?

Structure and receptor reach. Melanotan 1 is a linear 13-amino-acid peptide of roughly 1,646 Da, selective for MC1R. Melanotan 2 is a cyclic 7-amino-acid lactam of roughly 1,024 Da that binds MC1R, MC3R, MC4R and MC5R.

Is Melanotan 1 the same as afamelanotide?

Yes. Melanotan 1 is afamelanotide, formally [Nle4, D-Phe7]-α-MSH, CAS 75921-69-6. It was approved as SCENESSE by the EMA in 2014 and the FDA in 2019 for prevention of phototoxicity in adults with erythropoietic protoporphyria, delivered as a subcutaneous implant.

Which has higher potency at MC1R?

Melanotan 2 shows higher potency at MC1R. However, it also activates MC3R, MC4R and MC5R, so the additional potency comes with reduced selectivity.

Why would selectivity be preferable to broader activity?

Because attribution matters. In studies of melanogenesis or MC1R-mediated immune signalling, a compound that also activates three other receptor subtypes makes it difficult to establish which receptor produced the observed effect. Melanotan 1’s selectivity removes that ambiguity.

What are the Nle4 and D-Phe7 substitutions for?

Norleucine at position 4 replaces oxidation-prone methionine, improving stability. D-phenylalanine at position 7 replaces the natural L form, and because proteolytic enzymes are adapted to L-amino acids, this substantially increases resistance to enzymatic degradation.

How does PT-141 relate to these compounds?

PT-141, or bremelanotide, is a metabolite of Melanotan 2 formed by removal of the C-terminal amide. That change reduces MC1R activity while retaining MC4R engagement, shifting it away from pigmentation-related pathways.

Does mass spectrometry confirm everything about these peptides?

No, and Melanotan 1 is a clear illustration. A D-phenylalanine to L-phenylalanine substitution produces an identical molecular weight. Mass spectrometry confirms the mass is right; chromatographic separation is what confirms the stereochemistry.

How should both compounds be stored?

Lyophilised at −20°C, protected from light, for long-term storage. Reconstituted solution refrigerated and used within one to two weeks. Avoid repeated freeze-thaw cycles by aliquoting before freezing.

The Wider Melanocortin Picture

It is worth stepping back from these two compounds to note how much of modern peptide pharmacology traces through this receptor family.

The melanocortin system regulates pigmentation, energy balance, inflammation, exocrine gland function and aspects of autonomic control — an unusually broad remit for five receptors and a handful of endogenous ligands. That breadth is precisely why selectivity became the central design problem.

MC4R in particular has attracted enormous pharmaceutical interest because of its role in energy homeostasis. Loss-of-function MC4R mutations represent one of the more common single-gene contributors to severe early-onset obesity, and MC4R agonists have been pursued as a consequence.

MC1R has taken a different path, with afamelanotide’s approval for erythropoietic protoporphyria demonstrating that selective activation of a single melanocortin subtype can produce a viable licensed medicine.

For researchers, the useful implication is that melanocortin compounds sit at the intersection of several distinct fields. A compound studied for pigmentation may be relevant to inflammatory signalling through MC1R on macrophages. A compound studied for central pathways through MC4R may show peripheral effects through MC5R. Designing clean experiments in this space depends more on receptor selectivity than in most areas of peptide research — which is the entire reason the Melanotan 1 versus Melanotan 2 distinction is worth understanding properly.

Two Solutions to One Problem

The interesting thing about these two compounds is not which performs better. It is that two research teams, facing the same limitation in the same parent hormone, arrived at opposite answers.

One reinforced the original sequence and kept its selectivity intact. The other discarded most of the sequence, locked what remained into a ring, and accepted broader receptor engagement in exchange for stability and potency.

Both worked. One went on to become an approved medicine for a rare photosensitivity disorder. The other became a widely studied tool for melanocortin pharmacology across four receptor subtypes, and spawned a metabolite compound of its own.

For anyone designing melanocortin research, that divergence is the useful part — because it means the choice between them is a genuine methodological decision rather than a question of quality.

Both are available through the Crown Peptides range, HPLC and mass spectrometry verified, with the full certificate published against every batch number.
